Jesse Marsch's troops got off to a dream start, with Christopher Nkunku making it 1-0 after just five minutes, taking his goal tally to four in this season's competition.
Brugge, however, struck back with 22 minutes on the clock as Hans Vanaken tapped in after an outstanding run from Charles De Ketelaere on the left.
The guests weren't finished yet and took the lead in the 41st minute, with Mats Rits converting at the back post.
Noa Lang had the ball in the net for Brugge after the break, but he was denied by a VAR review.
Meanwhile, Leipzig found it more and more difficult to find a way through as the game progressed and failed to find the goal they needed to bring themselves back into the game.
