Bayern coach Hansi Flick was without several key players and handed full Bundesliga debuts to 21-year-old Josip Stanisic and 20-year-old Tiago Dantas as he fielded a second-string side ahead of Tuesday's Champions League quarterfinal return leg against Paris Saint-Germain.
In a game with few clear-cut chances, 18-year-old Jamal Musiala broke the deadlock in the 68th minute, taking a touch past Robin Knoche before slotting the ball past Andreas Luthe to give Bayern the lead.
Union were on the back foot for large spells of the game, but ultimately managed to salvage a draw in the 86th minute as Robert Andrich teed up second-half substitute Marcus Ingvartsen for the equaliser.
The result means Bayern are now five points clear of title rivals RB Leipzig, who beat Werder Bremen 4-1.
Union Berlin sit seventh, three points behind sixth-placed Bayer Leverkusen, who face Hoffenheim on Monday.
