Mainz got off to a perfect start, opening the scoring in the fourth minute when Jonathan Burkardt got the better of Manuel Neuer.
Bayern's best chance of the first half fell to Robert Lewandowski, who made his long-awaited return to action after an injury spell, but the Polish international uncharacteristically blasted the ball over the bar from a promising position in the 15th minute.
After having hit the woodwork twice, Mainz went on to double their lead with 38 minutes played as Robin Quaison headed in from Philipp Mwene's cross.
Robert Lewandowski pulled one back for Bayern in injury time, but it wasn't enough for the German champions, who were forced to postpone their title-winning celebrations.
The result means Mainz climb to 12th. Bayern are 10 points clear of second-placed RB Leipzig, who face Stuttgart tomorrow.
