Bayern were in control from start to finish and cruised to victory after taking an early lead.
Choupo-Moting opened the scoring in the seventh minute, slotting in the rebound after Leverkusen goalkeeper Lukas Hradecky saved an attempt from Thomas Müller.
Six minutes later, Joshua Kimmich made it 2-0 with a great first-time strike after receiving the ball at the edge of the penalty box.
With their win, Bayern are now 10 points clear of second-placed RB Leipzig, who lost 2-1 to FC Köln earlier on Tuesday, with just four games left to play this season.
