Bayern survived an early scare in the opening minutes when Memphis Depay sent a shot just wide of the post after running in behind the defence.
Lyon kept creating trouble and came close to opening the scoring 17 minutes into the game when Karl Toko Ekambi hit the post after going past Alphonso Davies and David Alaba inside the box.
Then, almost out of nothing, Bayern went down to break the deadlock at the other end as Serge Gnabry cut inside and smashed the ball into the Lyon net.
Gnabry chipped in with a second shortly after the half-hour mark, sending the rebound home from close range after Lyon goalkeeper Anthony Lopes pushed a shot from Robert Lewandowski straight to his feet.
Ivan Perisic had a glorious opportunity to make it 3-0 at the beginning of the second half, but the Croatian winger was denied one-on-one by Lopes.
58 minutes into the game, Manuel Neuer was forced into a good save at the other end of the pitch, keeping out a shot from Karl Toko Ekambi.
Lyon did what they could to get back into the game, but Bayern managed to shut them out and cemented their place in the final when Robert Lewandowski headed in a free kick with a few minutes left to play.
