Lautaro Martinez sent Inter ahead after just five minutes after capitalizing on a mistake by Manuel Akanji, and things went from bad to worse for BVB when Matias Vecino made it 2-0 after 40 minutes.
But Lucien Favre's troops came out strong after the break and pulled one back with 51 minutes on the clock when Achraf Hakimi scored.
Julian Brandt equalized with just over an hour played before Hakimi secured the win for the home side with his second goal after 77 minutes.
The win means that BVB climb up to second place in Group F with seven points - one point behind group leaders FC Barcelona and three points clear of third-placed Inter.
