Angelino sent the home side ahead after just two minutes, with Amadou Haidara doubling the lead 10 minutes later.
It looked like second-half substitute Justin Kluivert had put the game to bed when he made it 3-0 in the 69th minute, but Bruno Fernandes gave United a glimmer of hope when he pulled one back from the penalty spot with 80 minutes on the clock.
Two minutes later, Manchester United scored again after Paul Pogba's header hit Harry Maguire's arm and went in, but it wasn't enough for the visitors, who will now have to settle for Europa League football.
Earlier on Tuesday, RB Leipzig's fellow Bundesliga side Borussia Dortmund clinched the top spot in Group F with a 2-1 win over Zenit.
