Rodri scored the opening goal in the 27th minute, curling a left-footed shot into the top corner from the edge of the penalty area, leaving Yann Sommer with no chance in the Bayern goal.
Just before Rodri's goal, Bayern created their only real chance of the first half when Leroy Sané beat Manuel Akanji and cut back from Jamal Musiala, whose shot from a promising position was blocked by the leg of Ruben Dias.
Buoyed by their opening goal, Manchester City almost made it 2-0 on 34 minutes when Yann Sommer failed to connect with a high ball under pressure from Jack Grealish. The ball fell to Ilkay Gündogan, who promptly unleashed a shot that was tipped over the bar by Sommer's superb reflex save.
Bayern started well after the break, with Leroy Sané testing Ederson with several long-range efforts in the early stages of the second half.
But City slowly regained control and eventually found their second of the night when Dayot Upamecano was caught in a dangerous position in the 70th minute. The hosts launched an immediate attack, with Erling Haaland delivering a superb cross into the middle for Bernardo Silva to head home.
Things went from bad to worse for Bayern seven minutes later when John Stones headed the ball across goal for an unmarked Erling Haaland to make it 3-0 and give Man City an even more comfortable cushion going into next week's return leg in Munich.
