Bayer Leverkusen youngster Florian Wirtz netted twice within the first eight minutes to give Germany a dream start.
The first of his goals was scored after just 29 seconds, making it the fastest ever at the Under-21 Euros.
Perr Schuurs pulled one back for the Netherlands in the second half, but Germany managed to hold on to their lead until the final whistle.
Germany are now set to face Portugal in the final in Ljubljana on Sunday.
