Both teams had a goal disallowed for offside during a first half that saw Robert Lewandowski break the deadlock in the 40th minute after he was set up by Serge Gnabry.
Bayern doubled the lead when the Polish international scored for the second time shortly after the break before Hertha bounced back to equalise thanks to goals from Jhon Cordoba and Matheus Cunha.
Lewandowski completed his hat-trick after 85 minutes to put Bayern on course for a win once more. However, his goal was soon cancelled out by Hertha youngster Jessic Ngankam, who made it 3-3 shortly after coming on from the bench.
But Lewandowski wasn't done and secured a late 4-3 win for Bayern from the penalty spot after he was pulled down in the box by Maximilian Mittelstädt.
The win sees Bayern climb to fourth in the Bundesliga table behind Eintracht Frankfurt, Augsburg and league leaders RB Leipzig.
